Nothing in it limits what he can do as CiC or when he can perform his office as Commander in Chief. And regardless of what somebody said in the ratification debates the written law is the final word.
And nothing in the Constitution gives any military power to the Congress. The WPA did not transfer any authority from Congress to the president. It's purpose is to transfer presidential authority/power to Congress.
