There is a difference between blessing someone (or refusing to condemn them) and "Encouraging those in mortal sin to continue on in that life of sin". Francis refused to judge people. He was willing to offer a blessing to anyone, just as Christ spent most of his time with "sinners" as opposed to church hierarchy. He very much believed in John 3:16, and lived it. Many confuse his refusal to condemn and judge people with advocating for specific actions or lifestyles. Christ would never have turned people away due to their sins.
