Trust me, I've dealt with them for over 30 years many, many times.
First of all you need to e-file in the future to prevent problems like this. It is a better way to file in every way for you.
So you got a notice. You cannot resolve something like that over the phone. Ever. Your best option is to respond to the notice with a letter explaining why you are right and they are wrong and then send backup for amounts you are claiming are correct. Keep a copy of every single thing you send them until you get a notice that the matter is resolved. I have never had to send them more than one response to a notice to get a matter resolved.
A transcript is not going to help you. That will merely contain their incorrect electronic data. But I'm confused, did you pay them the $4500 they said you owed? That was the wrong thing to do if you did. Never pay them anything you don't believe you owe. You should respond to the notice saying they are wrong as I stated above.
I would not file an amended return, but you may have to if you've already paid them. By paying them you acknowledged that your original return was wrong and they would close the case at that point. So an amended return is probably your best/easiest option in that case. And yes, they will issue you a refund once the amended return is processed.
