You just have to know how to work the system. Never rely on phone calls. Over half of answer given by the IRS in phone calls is wrong. Everything has to be done in writing, the people that deal with that are more competent.
Your friend should have let them refund the overpaid year to him and just paid the underpaid year. That's how "the system" works and it's easier to just deal with them within the confines of "the system" whether it makes sense or not.
