Obviously has nothing to do with the establishment of a religion. Question is, does preventing people from gathering inside a building equate to prohibiting one from the free exercise of their religion? No. Those people can still pray their little hearts out. This touches on religion the same way that building codes touch on religion.
Beyond, that, while it's been a while since I've looked into it, my recollection is that the right is not viewed as an absolute right. Reasonable limitations can be placed on them when serving appropriate purposes.
There are already all kinds of limitations on the right to assemble (people can't gather in the middle of a highway), the freedom of speech (terrorist threats).
There's even limitations on the right to keep and beear arms unless we're all allowed to keep nuclear weapons at our house.
