Flynn lied about the meeting to the FBI. He pleads guilty to that in order to NOT be charged for the sht ton he and his boy could be charged with.

Bob does not offer him this deal unless there are bigger fish to fry. Gee, wonder who that could be. Bob doesn't offer that deal unless there is serious juice that Flynn can bring to the investigation.
