If you want to look at wins in last decade, Illinois has more.
If you want to look at average conference finish, I'd guess Illinois has been better.
If you want to look at NCAA appearance, I believe MU has 5 to UI 4.
If you want to look at NCAA wins, MU has more.

Then, if you look at the last fifteen years, Illinois is better in all four of these categories.

Then, there's head to head. ;)
